Just faced the same issue after a recovery from time machineTime Machine. 

I had access to the internet but the applications refuse to connect except App Store and Apple Website on every browser. I

I just deletedeleted Little Snitch and the two filefiles of Launch Deamons and Launch Agents and everything got back to normal.
