Clarification: my suggestion was to use the Tools Menu item to access the Annotate sub-menu and from there select Text- this places a text block overlay on your document that you can then position by grabbing and dragging any edge of the block & resize by grabbing & dragging any of the square "handles" at the corners & centers of each side.

Have you tried booting in safe mode (with the Shift key held down) to see if the problem persists? If it does then its most likely due to a corrupted preferences file- perhaps ~/Library/Preferences/com.apple.desktop.plist. Delete that file then restart in normal mode to see if that was the cause and let us know the result, please.

Have you tried using the App Store to download a new installer for El Cap & install that to give you the functional restore partition from which you can then wipe the boot partition & do a clean reinstall?

You don't mention what OS your iMac has currently installed but if you have no recovery partition it sounds like you have 10.6 or before. If that's the case you'll need to use the install media that came with the system to boot from in order to do a wipe & reinstall.

If your science instructors can tell you exactly what it is that their students will be doing that requires using Terminal & as long as that usage requirement can be met without giving the students sudo access then you might have sufficient information for an informed decision one way or the other.

How is your external connected? USB, FW800 or something else? If the enclosure has multiple types of connector try one of the others as an alternative. Sometimes your connecting cable can go bad too so try to find another of the same type & see if that helps. If you still have trouble mounting the external it may be that the drive is failing but sometimes I've seen that the problem is with the enclosure's controller board rather than with the drive itself. If you can find another enclosure to swap the drive into that may let you continue to use it.

I'm not sure if this will work but its easy enough to try... Open a .dmg then use the View: Show Sidebar menu item (⌥⌘S) to make the sidebar visible then eject the dmg, reopen it and see if the window setting sticks. Then try with a different .dmg file... Let us know what happens.

We need more specific information about the specific update you're attempting to install in order to help you. Your system specs show your 2008 era MacBook is running 10.6 server. If that is accurate, I would first try downloading the 10.6.8 server combo updater, installing that then see if the problem continues. ...Or is that the update that is giving you the problem?
