The other answers are saying that charging for a prolonged period isn't any worse than unplugging your phone and just leaving it sitting with a full battery. This post, if I understand, is saying that both of those cause the battery to degrade slightly faster than if you left it sitting with a partially charged battery.

In retrospect, it looks like the Juniper client was the cause of my problems too. I can now report that this phenomenon hasn't recurred since my organization stopped using Juniper and switched to the OS X native VPN interface.

In my experience, the stuff that leaks out of modern disposable batteries ("alkaline batteries") is a base, not an acid, and the right way to hydrate / neutralize it is vinegar. Is that incorrect?

The 3 finder crash reports are for my user account. I don't recall seeing anything unusual happen at the time. They were, in order, SIGSEGV, SIGBUS, and SIGSEGV. I don't see anything else in there that I'm able to interpret. In my DiagnosticReports folder I have reports for clusters of 3-4 crashes like that every few days in the past couple of weeks.

Preview was crashing when I tried to paste an image from the clipboard. It didn't resemble the problem with apps hanging, and it doesn't seem to be recurring now.

The culprit appears to be Flash. I have it set to request permission on all sites, and the error reliably appears about 30 seconds after permitting it on one of the pages I use frequently. I will refrain from using it and see if that helps.

Not sure why this was downvoted. I was under the impression that explicitly specifying -f would override -i in the alias, but I checked and it does not. The poster should find out whether they have cp aliased (type alias cp). They can change the alias in their profile or use /bin/cp as suggested.

Thanks, that helps a lot! I searched for info on this, but I assumed that it was an issue of the backup being out of sync with some external information source rather than Time Machine deliberately excluding some things.

I didn't technically rewrite rm, I wrote trash and aliased rm to trash for my account. But your example goes farther, and provides a strong reason not to do that either...
