My son was on the internet and downloaded a virus. In an attempt to fix the problem, he restored the computer and completely wiped out all our files, including music and photos.

All I have left of my music is on my iPhone. Restoring the purchased music is no problem thanks to iCloud, but how do I download the music that was ripped from CDs to the computer?

When I plug in my iPhone, it says it will delete all music that isn't on the computer's iTunes.

You might be able to restore some of the files with DiskWarrior or Data Rescue. – user495470 Dec 17 '12 at 6:49
