I bought a new iPhone and downloaded (transferred) content from my friend's computer through iTunes. Later, I used a different Apple ID to purchase few apps. Now, I want to backup all of my apps on my phone to my own computer in iTunes.

From my computer, I created another new ID and purchased some apps. From today on, I'm going to use my new ID.

How can I backup my iPhone without losing any apps?

So you have used a total of 3 different Apple IDs? By the way, if possible, I would consider using iCloud to back the phone up until you figure out a solution. – bassplayer7 Nov 22 '12 at 22:09
