I have been reading up on this and still have a lot of conflicting information and confusing contradictions.

I have a iPhone 3Gs running 4.0.2 on Baseband 05.13.04 Model MC131B

I am a Windows user

Can I upgrade to 4.2.1 whilst preserving my 05.13.04 Baseband?

If so, with which tools?

Use iClarified's iPhone jailbreak/unlock wizards to decide what you need to do, and their tutorials to walk you through it: http://iclarified.com/tutorials/iphone/

Short answer: use PwnageTool.

For Windows you can sn0wbreeze which is just a Windows port of PwnageTool. Or create an IPSW in an OSX virtual machine using PwnageTool.

The new versions of PwnageTool, sn0wbreeze, redsn0w also support flashing the iPad 6.15.00 baseband onto the 3GS, which is unlockable with ultrasn0w. Keep in mind that if you do that you will have to use one of the above tools to create custom IPSW bundles whenever you restore or update, and it will definitely void your warranty(!!!!)

You'll want to grab your SHSH blobs first with Tiny Umbrella in case anything goes awry later on. My brother attempted the iPad baseband trick on his 3G and it's now a brick with no solution outside of hardware replacement.

As far as a how-to for jailbreak/unlock of your 3GS with 05.13.04, it would be silly to reiterate what's already been said and verified. Redmond Pie has the necessary instructions in the linked article, just follow the links; They have video tutorials. It won't get any simpler than that.
